Some Windows 2003 Server and Windows XP Media Center Edition installations requires second CD disc to be installed, but WinToFlash [The Bootable USB Creator] doesn't provide second CD disk selection when creating a bootable USB. The typical Windows Server 2003 2CD installation package looks like this (Windows XP Media Center looks the same):
Merge installation CDs
To install Windows like this you simply need to extract all contents from both CD images (or copy all files from regular optical CD disc) to a single folder:
If asked for "autorun.inf file already exists, replace or skip" select skip.
Select resulting folder in WinToFlash
Don't check the Use my ISO..., WinToFlash will use your folder as a source.
On the page Process steps select Transfer all folders from original image
Click Run to start your bootable USB creation.

On the first boot point R2 installation wizard to folder $WIN_NT$.~LS on your USB drive:
